Hmm, suspicious. This usually happens when there are more than one file that controls that, so they each overwrite each other. Yes, trivial script usually does the overwriting I believe.
Wait a minute or two and I will go and check if there are any other files associated with map.regions file. Is that its exact file name? I need to know the exact name, so I can search for it.

Apprently there are two files, one is MAP_REGIONS and the other is MAP_REGIONS_safe. Also, I seriously doubt an image file is responsible for map borders. That does not make sense. A computer cannot read a basic image file and get commands from it. There are map coordinates, by number. There must be a file responsible for them. You need to edit that file most importantly. I will try to find it.
EDIT: On the other hand, I have little understanding of how .TGA files interact, so I may be wrong here.
Yes, definitely, editing an image file by itself has little effect. Does anyone else know what map.rwm does?
In any case, here is a guide for adding new regions, but it should work for modifying current regions as well. See if that helps. Then after reading that, you can ask more questions if you have any.

ok, you to be right. i must to find which is the diabolical file. I have executed tha alteration of the filke MAP_REGIONS.tga with GIMP (programm for editing) on RTW vanilla (BASE) (original game) and my alteration to work very well, and i don't know why the same alteration don't work on EB.

I think everytime you start a game using the trivial script, EB loads the map.rwm in the backup folders. I'm not really sure. Make back up of those backups and delete those? Try and see. Well I plan to alter Alexandria and do some height changes myself. If I encounter no problem I'll let you know how I do it.

All you should need to do is edit the map_regions file using a tga editor and delete the map.rwm file. Starting up a new EB campaign (not using the trivial script) will then generate a new map.rwm which you can then copy to the backup files for when you want to usse the trivial script.
Also are you trying to run the new map on a old save game? If you are thats most likely your problem as I'm pretty sure changes to the campaign map will not be save game compatible.

There is in folders and sub folders : NAME MOD/EB/DATA/WORLDS/MAPS/BASE
