Hey ATPG.... If you happen to get all the orders in say 1 hour (unrealistic I know lol) would you start the write up or still wait?
Cause if you will continue when you have all the orders.... Then I will personally hound people to get them done hehe.

In theory I would begin the next phase, yes. But please don't hound the players to get their orders in, that's my job. And there's really no way to rush people into doing them... since it is a game they are doing it for fun, and usually people don't need much motivation to have fun. If they haven't sent in orders, I assume they are busy.
Basically, if you tried to rush people they wouldn't enjoy the game anymore because it becomes a hassle. If they go inactive too long I replace them; if I don't have replacements, I'll turn them into a zombie and have random.org control them. No big whoop.

OMG, I searched the lab and found a nuclear missile remote control! Now I can put in my tactics if I'm close to dieing I can press the trigger and nuke the city, thereby stopping anyone from winning this game! :D

Any weapon which fires bullets or any other limited amount of projectiles has effectively unlimited ammunition. No weapon in this game "runs out" of bullets, in the strictest sense.
HOWEVER, every weapon has a realistic/semi-realistic amount of bullets in the chamber, and when they are GONE, you're "out" until you "find more ammo" which takes a pre-determined and set amount of time, to simulate the scarcity of ammunition, when there really is an unlimited amount. That way you don't have to search for ammo, trade for ammo, or worry about ammo in any way except "should I waste all my bullets in combat this phase, or should I flee when I am almost out..." and if you use it up, you have to wait until you can reload, which means you could be effectively disarmed for a phase unless you have multiple weapons.

You have unlimited ammo, everyone does... but there's also a built-in simulation of the scarcity of ammo, where you can still run out temporarily.
When anyone dies for any reason, they immediately drop their entire inventory. Then after a phase of inactivity, they become a zombie (no matter what you do to their body- realism be darned, I WILL have zombies in this game, you cannot prevent it, you all-too-clever people!)
However, you've got to remember to search the body. In this case, that's as simple as when you're telling me you want to kill people, you mention that you rifle through their pockets or check them for weapons, whatever. It doesn't take an additional turn.
If you forget to search the body, I will assume you didn't want their weapons that badly. Killing is not the same as stealing, those are separate functions unless you specify.
Zombies as a general rule will be carrying nothing, and won't have any weapons unless I decide they are getting totally pwned by the townspeople and are no longer a threat. Then I have to make them a threat again.

Pizza, where do I find more focusing crystals? I'm not even sure if I need more, but I'd like the option of blade length on my lightsaber.

There are 5 hunters, 7 smokers, 12 boomers, and a pair of tanks encroaching on my position. And they all have laser eyes.
Potential headaches involving cooperation mode:
Player A uses cooperation mode, Player B does not, perhaps they were using search/vigilante/stealth/etc mode... are they allied yet? No, unfortunately.
Player B was in search mode, not co-op mode, so it looks like you'd have to move in the same direction (stay in each other's zone of control) and both use co-op mode.
See what search mode does is allow you to look for useful items; if I combine that with cooperation mode, then everyone would search/cooperate and nothing else, which would break the game, since there's no risk involved and no cost, and it would therefore automatically be the correct move... There's gotta be a risk or a price when you want to make an alliance, and that risk is you're betting one phase of play on the trustworthiness of your new friend. And if there's no one there returning your "cooperation" then it is a lost round of play.
I want you to know that I didn't intend for this aspect of the game to be such a headache. It makes sense from the standpoint of gameplay and balance; if everyone can make an alliance with whoever they meet at no real cost or risk, then everyone will, and there will be no challenge in the game itself. However, implementing that policy, from the player's perspective, may be less than fun.
What I might suggest is that players don't use cooperation mode until they've already met someone and negotiated the alliance, then they just have to expend a phase putting it into effect. That would lower the risk of firing cooperation mode blindly, without greatly affecting game balance or even changing the rules.
I hope this explains the underlying difficulties, and also presents a remedy to the situation. Because this game is meant to be more about fun than red tape, let me know if this isn't a satisfactory response/solution to your situation.

This minor pain in the buttocks makes it slightly difficult (on purpose) for you to gain allies in this game. It makes you more vulnerable for a phase and deprives you of as many weapons as you might have been able to find. That's the cost and risk aspect. The benefits thereafter may be worth it though.
I hope this is a fair stumbling block. We will see how it goes. If there's a lot of backlash against this policy then I may change it, but then I'd have to make the bad guys stronger to compensate.
