Yea it's pretty frustrating when playing EB1 and you end up bordering an empire with a very similar color to yours. I'm forced to eventually conquer them just on principle so that when I look at my mini-map I'm not forced to periodically make sure who owns what.

You could just change the faction color of that faction, it isn't that hard.
