I've just downloaded this, and whenever I try to start a campaign it CTDs. In the description of the faction it says something like remember to Activate EB Campaign Script. How do I do this?

CTD's have nothing to do with the EB script, so your problem must lie somewhere else.
If you get your CTD fixed, then once in the game and the advisor shows up, you just click him, and then click the show me how button.
As for your CTD, please check if you installed the game as your supposed to

short it goes like this:
RTW patched to 1.5
EB 1.1 in the RTW folder
EB 1.2 in the RTW folder
fixes for 1.2
if you use vista/win7 do never install RTW+EB inside the program files.

I use Vista. How can I not install to the program files? I use steam to play RTW and have RTW Gold, which resides in the steam apps folder in program files. How can I install EB to the same folder as RTW without being in program files? Also I've heard that there are advantages to playing EB via BI, but when I try to play EB through BI the campaign stops me with a message asking me to "select an item from the list". What does activating script in EB do? Should I do it every turn or just when I start the campagin?

You can actually say Steam where to put its files at the beginning of its installation, but that won't help now...simply try it. If you get problems disable the UAC in the first try. BI/ALEX gives the AI some new features, but I don't know how to integrate it with steam, maybe these threads can help you:
