Did you activate the script in 2 different campaigns? Or it could be that an enemy assasin keeps destroying it

I had that exact same problem in my Romani file, kept forgetting to activate the script. But when I activated it the problem was resolved. Hopefully your problem is resolved via script activation too.

No you don't understand what he is saying, what he means is the following bug which I experienced too in my first campaigns:

I first started to play the Sab'yn. Of course I immediately activated the script (it is not hard to miss). It was my first campaign and it progressed well, until eventually I took Gerrha and crossed over to Axum on the other side. Then a war on two fronts started and my financial situation became worse, I thougth the campaign was quite hard and decided to pause it and begin a new one.

I then began as Makedonia (activated the script of course), a challenging and fun campaign, which went much better, my armies ruled Hellas and cash dropped out of the Aegean into my coffers. I now saw myself as a better player and considered picking up the Sab'yn again. I did a couple of turns with Makedonia first(of course the script was always activated), and loaded the Sab'yn save game from my Makedonia campaign, and when I activated the script, most of my government buildings were damaged and had to be repaired! I could not get enough cash to fund this, and my armies weakened, eventually I saw no more hope, and abandoned the campaign.

    In short:
    - You start Europa Barbarorum and load the campaign you want to play.
    - You activate the script in the first game.
    - You load an other campaign
    - You activate the script again in this game too.
    - Government buildings damaged!

You have to quite EB first if you want to switch!

    Hope that clears everything up.

Yes, but not all at the same time but rather alternating.

I'll go spyhunting and if there's no easy other solution i'll just put it under the "cost of empire" ;)

it must be some kind of hifh subterfuged assassins, to counter that (with some kinda cheating), train a fresh assasin, give him best natural assassin skillz and good assassin traits via "give_trait", and kill those enemy assassins when you've spot them with high subterfuge spy....

Always keep spies and assassins in your frontier settlements =/ for me it's 2 spies (one for the spy network, other to ...spy), 1 assassin and 1 diplomat.

Be sure to destroy ANY AI government, also if you re-capture a town also destroy your own government. The script has not the ability to destroy a building, so all we can do is to damage it.
So there is a theoretical option, that the script only damages some settlements, but normally, if there is a problem within the script or you forget to activate it, all governments are damaged.
Search for spies and assassins, that would also be my first guess.

is there any reasoning or methodology behind the AI's choice of sabotage and/or assassinations?

every time you launch EB you can play ONE SPECIFIC campaign. Have you been fooling around with any other factions before playing your Ptolemaic campaign ??? You don't need to have saved any other campaign games (merely playing them can cause the bug)...
Ongoing Campaigns: Baktria, Casse, Koinon Hellenon, Pahlava.

    Abandoned/Failed Campaigns: Aedui-Epeiros-Pontos-Saba-Saka Rauka-Sauromatae. (I'll be back though!)

I hav' had this too. This is how I solved it. I exited the game, opened the saves folder, deleted the "autosave.sav" file and any other saved games I made after the problem appeared. Problem solved.
It seems that the problem appears when you load a campaign with faction X when the autosave file is from a campaign with faction Y. Just delete the autosave file before switching campaigns.
