Is there any way to make peace with a destroyed faction in EB? I know in "Extended Greek Mod" there is a feature that allows this, otherwise apparently diplomacy with living factions is hindered by this ghostly state-of-war.

I suggest you don't destroy enemy factions yourself if you can avoid it. Let the other AI factions finish them off for you.
I often relocate near-death AI factions to somewhere else on the map using cheats and force diplomacy. Preferably an area that I'm not immediately interested in taking myself.
For example:
the two Gallic factions can be given two towns in Britain to become British tribes,
Lusotann can be given a town in Ireland to become the Irish,
the Getai moved to the Crimea to become the Goths,
the Sweboz up to the Baltic,
Koinon Hellenon can be given Krete,
Carthage can be given Sidon to become the Jewish nation of Israel,
Macedon can become the new Pergamon,
the Ptolemies or the Seleucids left on Cyprus,
Rome left on Corsica,
etc, etc.
Moving their last army and family member there using the move_character cheat too.
Then I use Force Diplomacy to make peace with them so the war is over.

Weird, I have never had this problem. If I kill a faction it remains dead.
Getai to Crimea to become Goths? Goths aren't in the Crimea till about 300 AD.

well, put em on 1 province, FD them so they become your protectorate, and give "a punishment" for them, namely:
add_money, seleucid, -40000 (as I make Roman my protectorate, use their internal name)
repeat many times (30-40x will be good)
that way, they will be in dire ecomomic debt, and they will eventually need your protection to stay alive....
of course, they got monetary bonus, but once you deplete their money to negative millions, they will never build anything again...
