I wish I'd see one in the game... Hard to tell, since many campaigns are nearly decided before you get to have any Geisha, or even have the AI recruit any.
I doubt that they should not be that bad for the human player, since every other agent in the game has a mechanism for getting rid of enemy agents (Metsukes apprehend, Monks convert and Ninjas assassinate). At least I tend to make sure my ninja and monks know their business, my Metsuke tend to just tax the hell out of my towns.

Once done with my current campaign, I should really try to play a campaign where I aim for getting Geishas.
Easiest faction to do this with is probably Takeda or Hojo because they both start next to Philosophical Tradition and have 1 province between them and 2nd philosophical tradition province. Add this to using religious agents and buildings to great effect (chi research bonus) and it shouldn't be too hard. Rest of the campaign might be though.
edit: It might even be time well spent just to get the Geisha clips.

No, they are not as omnipotent as they were in the original. They are comparable to a high ranking assassin. I had one that was pretty well seasoned and was incarcerated by a metsuke.

I had a pretty high level one as well. Her success chance is comparable to a high ranking assassin.
