Pure technically seen, you can delete the whole Shogun2 folder in AppData without any harm - the game creates that anew when you start the game. That's what i can recall, i'm not anymore active with TW games. Also, in the past, it wasn't really necessary to clean that folder, normally, but as said it can't destroy anything, but ie. it cleans some cache files, so possibly ie. VRAM etc. related things may function better, especially when mods are changed, that deletion can make sense.
Disadvantage is, that in case you have a useful preferences.txt file (game settings) in there, that it is also deleted, so perhaps save that txt file, or otherwise, make all game settings anew, or you just play with vanilla default settings.
