Beside the trait increases for your assassin.
As far as I can tell, no units disappear when you successfully assassinate a captain. Not even single soldiers.

Just experience for your assassin, nothing more.
If the old games are anything to go by, assassinating the captain should cause a morale penalty. I am not sure if this was implemented in M2:TW, though.
