I played with the almoadhs in early and high and i finish nice but in late i fell that the almoadhs loose iis power ( against the late units of spain my troops where killed with extreme easy from the spanish the only palce that i win was agansit the egypitian but was for a short of time than i receive 2 civil wars one after the other of course the spanish and egyptians kick my troops .
The almoadhs dont have much heavy troops

I think that is kind of the point of them getting weak late in the game as theyre 'supposed' to get thrown off of Iberia
As far as Muslim factions go, I prefer the Turks, sure they may have a rough starting position but once you get past that they have access to one of the best unit rosters in the game
In late they are especially effective with Janissary Heavy Infantry... (Oh yeah)
The Almohads do lose their teeth, but (Just like the Byzantines) they are 'supposed to'.
Still if you have too much difficulty just go for a tour around your local Inns, Mercs should be able to fill up any gaps in your army.

Elmos are a good faction Early. Their swordsman are cheap and deadly. Elmo is one of the few factions I rush when I play; you have to wrap up the game quick, or keep everyone too weak to challenge you...leading to TotalWar
