I always kill my prisoners, just for sake of not having to kill them twice. I hate having to fight people who I had already killed. I also wait till the end of battle just for the sake of seeing how many prisoners I have collected. I don't know if it makes any difference. The only time I don't kill all the prisoners is when I am super poor or in debt and i capture a king.
