Yes, destroy the original grand mosque and keep rebuilding in other provinces to get multiple military academies. Alternatively edit the build_prod file.

yep, using gnome and opening the build prod file, you will notice grand mosques and cathedrals both set to unique.
delete these and you can build multiple ones. I think one of the biggest things is the cathedral income as you cna get a healthy amount from cathedral income alone if you can have them throughout the empire and you can afford to spam the map with second level religous agents for massive religious uprisings everywhere which you willlikely have money to bribe considering the amount of cathedrals/grand mosques you can afford.
