Background, I have made a new set of castles, consisting of 20 types which are all built one after the other. These replace the old castles.

Does anyone know what I should do?

The percentage is located in the STARTPOS directory in the respective campaign file (early.txt for example). You can't use gnome, but instead use a simple text processor like notepad to edit this file.

Do you mean for individual merchant units or overall? Doing what Turbo said will change the percentage for all merchant buildings...
