Troops. Lots and lots of troops. You can also leave the town, let it go rebel, besiege it, take it back and then enslave the inhabitants. You can't declare a formal quarantine, but you can avoid moving any units, including agents, through the city or the province. Other than that, you have to let nature take its course.
Bribe generals from other factions. Obviously, this only works if you have enough money. However, I've just recently discovered that bribing the depleted armies of factions that are down on their luck is a great source of new governor material. Just be careful it doesn't happen to you.3.
