Hmm...not sure I understand all of your points - but;
1. Population allows access to more advanced buildings - you get an EOT message telling you that a town is ready for the next level - but of course you need to build the lower end buildings first.
2. It appears as if capturing a town will give you the existing buildings for that town - culture (duh?) - but you build your own cultures structures from there on. Can someone confirm.
3. Shrines are a bit unique as - originally - you get choices of who to build to (Jupiter, Mars, Mercury, etc.) - but once you choose a "path" in a town you are locked into building upgrades to that god/godess only.

So...yes the Esus shrine would prevent a Jupiter "path". I guess you could wreck the Esus shrine and build one to Jupiter - but I have no idea what this would do to the hapiness level of the populace.

You gave me an interesting idea here - perhaps the way to go is to maintain the local religion as a way to mollify the foreign culture effects - anyone try this?
