Maybe somthng to do with Macedonia unplayable (not locked). Maybe they moved her out of playable factions because its a bug full faction?

OK I can now confirm that it is indeed becuase of a rebellion. I played another game as Macedonia and i got Cyrene, this time before the plague in Macedonia, and sure enough a Numidian army was just outside (the numidian army was just one cav unit, no wonder it rebelled!). Got those kick arse peasants with heaps of armour/weapon/exp upgrades! I think this is because the culture of the city is classed as being Greek, but no idea why its always Macedon and not GCS or Seleucids. I initially thought it was due to proximity, but the AI often gets it too and they havent eliminated the GCS (and Sparta) yet, so your guess is as good as mine.

I can confirm this too. When I got the city there is now culture penalty therefore it is Greek culture.

In fact I abandoned it two times to the Numidians and because their garisson was small two times I got it back from nothing.
