I don't know how to prevent the losses or correct what is causing them.

They do represent projected losses, but keep in mind that your sea trade routes are altered every turn so your city gets the best "deal." This basically means that if you have a port you probably won't lose all of the income represented by the flashing icons in the next turn, and you might even recieve more.Originally Posted by Pomerium

The flashing icons are there to indicate not only what profit/loss is projected, but more specifically, where that profit/loss is going to be coming from (or going to), so you can improve what's making you money or deal with what's causing you loss.
