Sail them into a port and you can retrain them like any other unit. Just click on the retrain tab and they will appear in the retrainable unit list.

Same as with troops, only you need to put them into the appropriate port first.
Once they're in a cities port they will show up under the retraining tab. Any armour/weapon upgrades will be applied as approriate too. :)

"Appropriate port" as in, it has to be a port (there are 3 levels) that can build that type of ship in the first place. i.e., don't expect to retrain a trireme in a level-one port (dockyard?). Took me awhile to realize this.
