If you are working with Photoshop, use hte DDs plugin. You then SAVE A COPY as DDS file. MAKE SURE you have unchecked the IGNORE ALPHA option. Otherwise, it will save all the layers except the alpha layer.

Apart from that, it should all work pretty well.
