Hapiness
The cities in RTW grow WAY too fast and as the game goes on cities start to get too big for garrisons to keep in check. The only way to deal with this in RTW is with the cheesy manouver of letting the city rebel and masacrating it. So much as I don't wan't the game to became any easier (it is already) there should be other ways to keep people happy. One way the crossed my mind was using trade resources as hapiness bonuses, something like luxuries in Civilization.
This would not only counter this problem but would also be a very historical stimulation for empires to seek distant lands to provide their population with required luxuries and exotic products.
I would also like to know how are you going to handle slave trade. It always looked broken to me.
