Flippering? If it's what I think it is, then you need to make sure the first and last animations match perfectly. Then, when it loops, the thing will stay neat and tidy

I think you mean -- "flickering", which yes seems to happen for some of the new animations I've created. Why this happens I'm still sorting out, but alin suggested in an EB thread that if you keep the number of frames the same as the original, and simply modify the frames that are already there, then the flickering problem does not occur, so I'll try to test that and see if it's true. Regardless, it is unlikely that I will modify all of my anims and butcher them to fit within the original frame constraints, as I am 99% sure that BI will allow parsing of descr_skeleton.txt, in which case we won't have to worry over an animations packer/depacker, and so will be able to simply move our anims to the specified folder, and have the game run them as if they were native.
