I'm sure battle timer in game options works even while playing a campaign. At least in version 1.5 so make sure you're patched up.

Choose to toggle the timer carefully depending on WHERE you are playing. Ex: Will you most likely fight illusive missile cavs like the horse archers of the steppes then I´d defenitely recomend leaving the timer on. Otherwise you´ll be chasing them for hours. If you on the other hand have theese kind of cavs I´d defenitely leave the timer on. (Numidian miss cavs are also tricky)

What I do know is that it is NOT an option at the begining of a New Campaign...it IS an option on Rome: Total Realism (but I'm not currently playing that-missed the Senate) but NOT on Rome: Total War
I also know that I didnt see it among the 'Options' on Rome: Total War...I saw all the keyboard shortcuts, etc but NOT an option to "toggle" the timer on/off
It is an option at the beginning of a new campaign in version 1.5 of RTW, and I think (not certain) in version 1.3.
If you are running Rome Total Realism, then when in RTW you might be in version 1.2 of RTW, which I do not think has the option to turn off the battle timer.
I could be incorrect about that, but I am sure someone here will correct me if that's the case.

Oh, and as to how- If you are in a version that supports the option, then when you select the difficulty levels of a new campaign, the battle timer option is a simple check box just below the difficulty levels.

I am pretty sure it was present in 1.2, and is still present in 1.5. Froggy's guide used to include a work-around for 1.1, but I think she removed it. If you haven't patched R:TW, I recommend you do so. The latest patches strongly improve the game, even though there still are some issues. Incidentally, if you plan on using a mod in near future, it may be a good idea to make a back-up copy of the R:TW folder (with patch 1.2 installed for preference). It will save you the world of trouble with uninstalling and reinstalling R:TW, as most current mods still use 1.2.
