Yeah, the Matrix makes things to such a simple level that it ignores the complex subtelties in life.
Mitochondria either have hitched a free ride, or have been subdugated by the host cell - possibly both.
The best pathogens don't kill their host. A dead host is not going to spread further, a weakened host will die. If the host is improved, well you can conquer the world!
