Religious buildings upgrade morale. For christian nations there are Church, Monastery and Cathedral (not sure about Reliquary), for muslim nations Mosque and Grand Mosque. In addition, morale bonuses add one to another so if you have Church and Cathedral in a province, your units get morale bonus for Church + morale bonus for Cathedral (you can find exact numbers if you open crusade_build_prod13.txt with Gnome or Dragon editor).

    Reliquaries also upgrade morale

Do you know if the construction of religious buildings affect morale of the citizens residing in the province? I am playing the Brits on hard setting. Early in the campaign, I had conquered Scotland and garrisoned about two peasant units there, but kept having problems with the citizens revolting (I had to retake it twice!) I finally built a church, but saw no apparent benefit in morale and had to keep running my taxes very low. It wasn't until I garrisoned about 4 peasant units when the threat of revolt finally subsided.

Pain in the rump those Scots! They apparently don't take kindly to monarchial rule!

Religious building descriptions do say tha they sedate a populace but I hven't personally looked to see if they do.
There are a number of things that affect conquered province moral. Having a castle and a garrison of at least 100 people is needed in the long run but immediately you will need to keep your garison in a newly conquered province fairly high for a decade or so.

Scottland is a highly rebellious province on its own.Scottland will probably always need at least 200 men. There are a number of provinces with natural rebelliousness (switzerland, portugal, ireland, some others I think). I don't think it is particularily logical but it is the best they could do to simulate history.

Morale buildings increase troops morale on the battlefield, not on campaign map. For example, troops trained in a province with Church will have +2 morale bonus on the battlefield, which will make them harder to rout.

Watchtower/Border forts, and the townwatch and upgrades increase the loyalty of the province. Build these up and keep the 100+ people there to keep rebellions down. Some provinces such as Latvia, Lithuania, Scotland, Portugal, etc., also have more rebellious populations, so you will need more troops there to keep the rebellions down, or fewer to have smaller rebellions that you can mop up quickly.

mfberg lists the crucial builds for loyalty. A church will help to convert the region to your religion if that is a problem.

I usually garrison newly conquered areas with a stack of peasants until the builds are complete; 2 stacks for the mentioned "rebelious" provinces.

I don't expand very fast and except for early in the game I keep loyalty around 200%.
