I accidentally installed v1.5 on BI (and then went back and installed 1.6 like I was supposed to). Will installing 1.5 and then 1.6 on top "hurt" BI, or should it work all right?

BI is an advanced mod. Despite being commercially available by SEGA, and being called an expansion, it is in theory just another mod. This means that it will have its own directory for everything within the RTW directory. The same applies for Alexander. The RTW patches only modify the files within the RTW folder (ignoring the BI directories), so no, installing patches will not harm BI unless the patch specifically targets the BI directory (such as a BI patch).
