I've already unpacked my files but I forgot to save the original battle_models.modeldb file (d'oh) and screwed it up, I am wondering, if I unpack everything again, will it overwrite all the files I have already unpacked?

Create a new folder called backup and move your data directory there. Then unpack everything. You can now copy over which files you want to keep and which you don't.
