Is it possible to convert the religion of a faction, ie I am playing the Moors and have the Portuguese as my vassals, I was wondering if it were possible to convert their faction into a muslim one by sending a bunch of monks or whatever?

No. This is not possible. If you want to convert faction's total religion you have to edit some files on M2TW\data folder.
The priests/imams are used to convert the population's religion per town/region, not per faction.
Each faction has a official religion for ever, from the start of the game to the end.
