Is there a way to do this? Some factions are clearly more prone to collapsing into civil war when something bad happens, HRE being the most obvious example. Is there some way of controlling how vulnerable a faction is to civil war?

IIRC HRE are more prone to civil wars due to their succession system, large number of provinces and the faction leader's often low starting influence. There is nothing else in it AFAIK. Civil wars are related to the generals' loyalty, which is in turn directly related to the faction leader's influence, so really it's all about influence. (of course you can get a civil war between the generals with royal blood if your faction leader dies without an heir as well)
