I think the general with the most piety gets selected as governor.

I thought it was the most stars (command).
It's definitely not command stars, as I've had the lowest of several (in command) be chosen to govern. Usually my most chivalrous guy seems to be the one chosen to govern, but that may be because he's more pious, or because he has the most bonuses he grants to the city, I'm not sure really.
I believe it's the one with teh most piety, as andres suggested
