Reading Frog's guide she says that I should take out the tech tree that came with the game, but I didn't get one with my game. Is there a printable tree out there for this game.

All you have to do is simply double click on any settlement's scroll and the middle button on the bottom left side shows you your tech-tree. Sadly it's not printable, but it's very useful.

Also, how do you replenish the men from your ships that you lose in battle?

Simple! All you have to do is send them to a port and retrain them like any other R:TW solider using the great re-train tab in the settlement's scroll. You also have to send naval fleets to ports to be able to disband them.
