I also get the CTD on exterminate populace. But I get it when taking any settlement from any faction. To make things worse, it seems to happen alot after *epic* battles. I have taken to saving the game before I choose the fate of the people in the settlement. (You can press esc when that screen comes up to save your game). This way, you don't have to re-fight your battle at least.
