I installed no patch (I have no bugs or flaws in this game).
I don't use cheats (cheats for pussies).
I train my assassins quickly by sabotaging enemy buildings. Just send a spy in a city and then blow things up with your assassins.
Then I send my assassins to an enquisitor, the weakest assassins closest to him. And then I kill him. Even if it doesn't work the first turn, he can only kill one of your assassin a turn.
Alternatively assassinate the Pope. The new Pope probably won't be so keen on enquisitors. Every Pope has his own AI. The great thing about assassinating the Pope yourself is that you can prepare yourself for the election next turn, since the Pope didn't die by surprise.
Also, save alot.

I think the box 8 trick is the best answer for your current inquisitor problems. Building churches & priests, and keeping good papal relations is the best answer for the long term problem.
it's pretty much ALWAYS because the pope doesn't like you - once you start fire a diplomat/princess his way for trade rights, alliance, map info exchange then keep someone down there. This is helpful in any way because you have quick access to: Venice, Sicily, Milan, Pope. and not far from France and HRE.
