Unfortunately, the patch installer seems to fail if you've edited any files from the original install.

What this means is that anyone who has, for example, edited the descr_strat file to unlock all the factions will not be able to patch the game correctly.

Because it's almost impossible to recreate the original file, the best solution to this problem seems to be a complete uninstall and reinstall of the game, being sure to delete everything in the sega folder before installing.

As a rule of thumb, if the patch takes less than 15 minutes to apply, it hasn't worked correctly.
