If i leave the city to be auto-manage, two main problems will occur.. First, they will keep recruiting units that i will never get to use (eg. balista, catapults, town militia) non-stop which will affect the income due to army upkeep cost in each turn.
Second, if i manage the city myself, i can always check what is it that the city needs. For example, if squalor is the problem, the auto-manage computer might not build a huge stone wall but instead construct University which doesn't help increasing the citizens' happiness, which would later result in riots.
So i usually use the "Settlements Tab" to browse through the citys' happiness and see which is having a "blue/red face" to quickly spend my money increasing happiness in those settlements first.
