Tried the Alexander official expansion?

As for a mod between Greece and Persia, I guess Troy Total War or Rise of Persia would do. There is Megas Alexandros (here, at the Org) that's not out yet, but seems to be kind of what you're looking for.
If you want Greeks to be as interesting as Roman Factions are, check the Extended Greek Mod.
