you can do it by editing the descr_strat.txt file.

you can have multiple guilds, they just wouldnt be real guilds but buildings you can construct called "guild"
there is nothing stopping you from adding new buildings and just label them guild ..

I believe there's a file in /data/ folder which describes all of the guild buildings, and thus limits you to have only one any new building from that list. This was the way it was done in RTW, where all temples of all kinds were listed in one file, and so you could not build any new building from that list if you already had an old one from that list. When I get home I'll try to take a look.
We're not talking about any old building but buildings that are offered to you by the game through the guild mechanic.
Of course you can name buildings "guild of freemasons" but it won't be handled through the guild system which is what the question was aimed at (or at least I understood it like that).
