Two things to look for come to mind:
1) The secondary weapon (if it's when the captain/officer/stadard bearer switches to the secondary weapon) is being masked by the alpha channel
2) Your EDU entry is saying the unit has a secondary weapon, when in fact the underlying model in DMB doesn't actually have the secondary weapon
In both cases the captain/officer/stadard bearer weapon would appear to vanish when they're switching between the primary and secondary weapon.
So all I have to do is make sure they have visible secondary weapons?

No I think this is just a common thing that happens with the game that has nothing to do with alpha layers and what not. The Roman officers often lose their weapons after a while. I can't remember barbarian officers losing theirs' but definitely the Roman and possibly Carthaginian style ones do. I don't know if anyone found a solution to the problem but it effects vanilla RTW as well as some mods.
Improving the TW Series one step at a time:
BI Extra Hordes & Unlocked Factions Mod: Available here.
You can check the first by examining the texture file for the unit and making sure the secondary weapon isn't masked by the alpha layer. For the second you'll need to load the CAS model into 3dsmax and make sure there is a secondary weapon present.
And that the secondary weapon is actually called "secondary weapon" in 3dsmax![]()
