it helps but AI sometimes do stupid things.
They do use ships with the BI.exe but rarely properly, i.e. they mount naval invasions most of the times with 1-3 units.
I've seen naval invasions without BI as well. Real invasions are kinda rare though.
At least there's a good amount of troop transport across the sea: the Ptolemaioi and Qartadastim make some real use of their fleets.

I have seen ai transporting their troops many times even without the bi exe.
I have played for Aedui and Karthagians used their ships all the time for transportations of troops. They mainly transported them from Africa into Iberia (I was in war with them, and they transported many full-stacks this way) and also from their island to various places.
Lucky you! I've never seen that :(
During the late part of my Sauromatae campaign with BI.exe I've seen a full scale invasion of Iberia by Carthage 3-4 stacks crossed into Iberia. It was funny that the stacks chased the ships on land (N African coast) until they reached the Gibraltar and only there they boarded and crossed into Iberia where they pushed the Lusitans to the north of Iberia it was really great to witness.
