The Papal States cannot ever be completely eliminated. You can wipe out all their territories and the highest piety cardinal will still become pope. Wiping out the College of Cardinals afterwards will still not eliminate the faction.
Age and treachery will defeat youth and skill every time.

You defeat and destroy the catholic factions. Don't train any priests. When there are no more priests kill the pope and capture Rome. Since there are no cardinals there can't be an election hence no pope.

having no priests makes life difficult keeping the religous satisfaction high and removing the heretics/witches/countering the inmans etc. best to allow another faction to take rome and then offer some region that has little natural resources in the middle east as a gift. Go to the top on the pope meter and watch him battle to convert the locals. Did this once and with a few unwelcome traits like pagan magician even an inquisitor looked like he had a go

Best way to do it is too bribe the hell out of the old man and rig the elections like hell so you always get your own pope
