    Is it possible to change a settlements income? And how?

    just how many methods would you like .......

    you can change base-farming level in descr_regions, or give higher farm bonusses with earlier farms, higher populationgrowth bonusses, income bonusses, happiness

    just about any bonus will give you a higher income, as the happier the people the higher the growth and that generates more income ...
    just have a look at your export_descr_buildings and/or the building-tutorials

    The main reason I ask is I play with the "Western Roman Rebels" via the "make all factions playable" patch, when I take over a new settlement all of my old settlements suddenly go into -1000 or more income... as well as the newly acquired settlement. Any suggestions?

    dont know, seems more like a script/game issue where the game may not like/notice that you changed faction ... (never seen anything like that, unless your playing with 0 turns recruitment and in a single turn made your empire spew out as much militairy as it can)

    I suggest checking the scipt's topic to see if it happens more often
