Altering that vanilla file won't hurt EB.

That's only partly true - EB still use some of Vanilla files - ie most vegetation files, buildings, battlefileds files and altering them would effect on EB.
But - in this case - making all files playable on Vanilla campaign won't hurt EB as it uses completly independent campaign map.
