I've read that if you leave RTW running for too long it starts to get slower, to counter-act this do you have to quit the game completely or can you just exit to the main menu and minimize?

It solely depends on your physical RAM amount.
In 512 MB (me) the leak hits in two-three hours. Five-six hours and it's virtually unplayable. With 1 GB it hits much later and AFAIK never goes so severe as paralysing your game. With 3 GB, it's reported that you can keep the game open for weeks, run all kinds of stuff alongside and switch to and fro.
EB's heaviness has no effect on the memory leak. It hits as early as it does with vanilla/BI.
The short answer is, yes, you should shut down RTW, kill the process RomeTW.exe manually (or wait for it to terminate in a few minutes) and launch the game again. A reboot is preferable.
