I don't seem to see many of them, besides plague, in Anatolia. Is that something specific to the region?
To date I don't think I've ever seen volcanic eruptions, earthquakes or floods in any of my campaigns - Roman or Pergamene. Am I just lucky?

I think floods are disabled as they can cause weirdness.
But can be re-enabled quite easily. Poke around and you'll see how in no-time. Unsupported, for the reasons the above poster mentioned, though.
That's floods, what about the others? Do earthquakes and eruptions happen in the bits of the map I've not seen? Like in the east near the Himalayas?
I remember ages ago reading someone talking about how in their Baktrian game a full stack was all but annihilated by an earthquake.
I've had a volcanic eruption on Sicily in an earlier Roman campaign, and in my current one have had plagues in both Athens and Massalia. I've yet to see any earthquakes though.
These likely do happen, point is: you're only notified of their existance when your "agents or buildings can see them happen"... :shrug:
In the Roman games obviously there's Mount Etna on Sicily, though I've never seen that erupt. Can't remember if Vesuvius is on the map near Capua, not seen that go either. Are the chances of erputions quite rare for those two?
What about Anatolia, are there any active volcanoes around there?

Earthquakes and volcanic eruptions do happen, but they're pretty rare. I saw one of the Caucasus volcanos erupt once, completely irrelevant as nobody was anywhere near it. I'm pretty sure I remember an earthquake somewhere in western Persia (around Susa, maybe?) a while back. That's it for a campaign that's reached around 185 BCE so far.
Plagues are by far the most common disasters, lately Sinope alone has had a couple of outbreaks. I do wonder how much of that is a real disaster and how much is the AI sending spies right back at me (I have a hobby of spreading plagues as widely as possible through enemy lands :beam:).
I must admit I do find spreading plagues to troublesome factions a lot of fun.

do storms at sea happen? so you can lose your fleet or a few men on your boats?

I already got hit in a storm near Crete and an Earthquake around Pontus, in EB.
Seen one once. It could've come at a better time as it did the following:
a) Severly diminishing my forces underway to Greece;
b) Reduce *every* fleet to ~60% of their former strength...
... Then again, that's why it's called a disaster, and not just a "storm"... :juggle:
Also seen earthquakes, floods (because I simply re-enabled them), plagues and volcanic eruptions (twice or so, Mt. Etna).
EDIT: All Disasters (except plagues) pre-1.1 release...
