I'm still tracking it down, but something is rotten in the accounting department. I have budgeted builds and units over and over and often run out of koku before the end of the year. Since my basic math skills are still intact, I don't think I made _that_ many mistakes.
Suspected: At least for Uesigi, the unit build bonus (archers) is not being taken, so I seem to be paying 300 rather than 225 per archer. I don't _think_ there is an error on provincial improvements, but I haven't saved a game and tried each one by one. However, I have gotten some wild fluctuations in koku expenditures compared to the budget since I'm in a holding mode right now, teching up and only building my extra armies up slowly.
Edit: Ok, it isn't the archers. I'm going over each thing one by one. Gahhhh, for a MP campaign, I could figure it out in a few turns.......
Now I'm wondering if it isn't me, but then if I was adding up buildings by the old costs, I should be getting extra koku at the end of the year. I might be building "extra" with the reduced time and eating my budget that way.

Ok, I thought this was me screwing up badly, it was mainly happening in my Shimazu 1580 campaign. While some koku shortages can be explained away by me making a math mistake, they just started showing up wholesale again in my Uesegi campaign. My initial blame was on the price of priests on a rough test in the Shimazu campaign where if I started counting them as 100 koku instead of 50, my budget came out correctly. However, I went back, built one priest and it cost 50, so I must have been wrong. I went Christian in the Uesegi game and now if I build more than a couple of priests, I come up short, by about the difference if priests were costing 50 extra koku. I'm still working on it, but either I'm dealing with a coincidence where the Jesuits are confusing my mind at just the right times or there is something funny going on.
On a second problem, I'm not getting +2 honor priests from my province with the cathedral. Possibly because it has a church in it also.

I think you may not be accounting for the 1 koku each man in your army takes every year.

also, there is a new feature to the campaign games... PLUNDER.
You will lose koku when you lose a province, and gain koku when you take a province. I haven't gotten the calculation worked out yet, but I believe that it is a % of your total supply. So if I lose a province that is 10% of my income, then I will lose 10% of my koku in the silos at that time.

On the pillage thing, I think maybe the amount pillage also depends upon the amount of troops pillaging. I remember from the Mongol campaign that when I used an army of 1920+, the amount pillaged would usually be in the thousands, whereas with a smaller army more like the mid- to low-hundreds. Another thing that affects it most definitely is the amount of buildings in the province. That's why when I reconquer a province, there's much less to pillage.

Hmmm, ok, let me keep checking, the pillaging might be getting me. I cannot find any other reason and when I build things one by one, the cost is correct. Although losing koku from pillaging of existing improvements would be double taxation. You paid to build it, you pay to have it destroyed and then you have to pay to build it again in that province when you take it back.

OK here is what I've found out in some play testing as the Mongols.
If you take over a province with nothing in it, you will get double the annual income of that province if it doesn't contain buildings. It doesn't matter how many troops you invaded with or if you had to fight to win it.
Now there was a difference when I invaded Hizen with its castle and port. At first I wanted to know if it would include the port income in the plunder, and if it mattered that the victory destroys the port. Well the farm is worth 408 and the port 200, but instead of plundering 1216, I plundered 1297.
So the buildings are factored in somehow, but I dont know how.

Just to add a tiny bit to this:
You can also take a territory that you don't think you'll be able to hold... burn all the buildings, then pull your army out. That way ol' Takeda doesn't get to make all his h2 a2 cavalry.
