Inside your Rome - Total War folder.

NOT into the EB sub-folder itself.

You don't put the patch anywhere. It could be on your flash drive for all you care. Just run it (it's an executable installer) and point it to where your Rome: Total War game is installed. Make sure you manually remove the text that reads something like "Install in the RTW where your EB is, then remove this".
