Pretty much all my favourites have been mentioned, but...
Battletech games, especially MW3 and MechCommander.
C&C Series: Don't really stand the test of time well, but somehow great nonetheless. I especially love the NOD campaign in the original game.
Fallout Series: It's hard not to love the style. What's scary is that if you've ever seen actual American Cold War "information films", it's barely satire.
Total War: Has some good ones certainly, I particularly like the ending movies of Shogun (especially the modern Japanese post-script)
Dawn of War: Specifically the intro, really captures the spirit of WH40K.
Deus Ex Invisible War: The intro is actually really good... unfortunately it's the high point of the game.
Thief: Everything about this game's cinematics is praiseworthy, but the ending movie of the original game is the best IMO, truly great.

Call me soppy, but I loved the cutscenes in Final Fantasy 8.
That reminds me, the intro for the first Empire Earth was awesome, always made me want to play the periods and units depicted in the cutscene.

The ninja taking out two guards with one spear toss, the ninja dual-dagger throw, the sword kata in the dojo, and sword practice in the fields are my favorite mini-scenes of all time. I love the music in the modern-day trailer at the very end of a game. Hell, you already said it: to this day--it all rocks.

My number one favourite was in World in Conflict. The whole game was simply stunning but the one mission... with all the Black Hawks in the city, blew me away. Copied it onto my PSP to watch on the go.
Several others would be ones from Company of Heroes, though weren't as good as WiC and the COD series. There are probably others I liked, but these ones jump out at me currently.
I completely forgot about WiC. That definitely had some amazing cinematics. The New York scene was of movie quality, as was the opening cinematic 'Сиэтл-89' showing the invasion of Seattle.
Hell, even the loading sequences were good cinematics. The pictures, the narration...quality.
Though by no means the best, I still find the Dungeon Keeper intro most memorable.
