The Grand Inquisitor is a higher ranked Inquisitor available to Catholic factions. The Grand Inquisitor will raise the zeal of Catholics in the province by 5%. A high zeal will increase the effectiveness of Crusade recruitment and retention in a province, and makes the Grand Inquisitor's second job easier as well, the burning of heretics at the stake through Inquisitions. Any Catholic general is a potential target for an Inquisition, and the success of the Grand Inquisitor will result in the death of that general.
If an Grand Inquisitor remains in a province too long, he will get bored and begin to burn the general populace, which will actually lower the zeal dramatically. The presence of a Bishop or Cardinal in the province will also lower the effectiveness of the Grand Inquisitor in his tasks.
