To improve loyalty of your generals, you mostly want to increase your faction leader's influence. The easiest way to do that is by taking territory. If you have a specific troublemaker, put him in the faction leader's stack, give him titles, or marry a princess to him. All of these should raise his loyalty.
You can also keep his unit separately from others so if he does rebel he will not involve other units into it. If it doesn't help just disband the unit of the general with low loyalty.
