Often times, when you get a general who is bad at commanding or at management, you need to give him a new job and not try to force him to be good at something he isn't.
It's like being a governor rather than a general or being a governor of a large town rather than a small town. There really isn't any negative effects from fighting the wrong enemy. Though you can get bonuses to fighting a specific enemy, like those "Hates Smelly Barbarians" traits.
